Many folks with stock springs are anything but stock ride height in the back... I've seen plenty of pics of before and after installing Tein S or H springs and the rear almost always winds up higher than before with the stock springs. For myself, I'm hoping that headers and midpipe will give me a bit more clearance toward the rear where I am currently dragging my OEM cat across the tops of speedbumps at the condo where I live.

Most manufactures make their parts so they can connect to existing components. Unless, they make a complete system then it doesn't have to.

I have a 2009 R3 and i just installed a Boost Bros header w/ the full AP exhaust system. My engine light just came on today after a day of driving is there anything i should be worried about? Maybe get it tuned? Or should i be fine as is?

Ya there is no way to clear it with the S2 rx8, at least until Cobb makes an Accessport for it but don't hold your breath for that one.... you just have to live with it knowing that the CEL is just telling you that your cat is not doing it's job

The code for a missing rear O² sensor will not affect the car's performance.
The car goes and sounds better because the sensor and it's catalyst are missing.
You may have a problem if you need to pass an emissions test.

Me, too! I'm just hoping BHR offers a midpipe with a cat for this thing. If so, and it's available by next spring, this will likely be my modification for next year (along with other stuff, if I have the spare money--I would really like to do the full exhaust next year).

The problem is that some products are not worth the hassle for us to source and offer for the 3-4 people who may actually fork over the big $$$ to have it installed, the HJS being one of those products. The main reason we offer the DaveSport cat is because people were pressuring us to offer something by way of affordable catalysts and that was where we were directed by those whose opinions we respect. Through our own testing and such, I can say that the DaveSport cat works well on street-driven cars but it will not last (reliably) on tracked cars or F/I cars.
This is why I will likely not fully support use of the DaveSport cat with our header.
More importantly, though, is that I need to verify fitment of the header this week before we can start worrying about midpipes and cats.
