Bad input shaft bearing?
I'm curious if anyone els's s2 does this. If I pull in my garage I can really hear it because the sound is contained. When you let out the clutch in nuetral it starts to make a noise. Not exactly grinding just sounds like you can hear the transmission turning and whatnot.
I was curious if this was indicative of a input shaft bearing failure or if it was normal to be able to hear it since our cars in stock form are so quiet at idle. It's not noticable driving around town with road noise and whatnot just when it's quiet outside.
I'm also curious if this would be covered under warranty on an 09 with 33k miles, I thought I remembered seeing somewhere that it was covered under a 4 yr 80k powertrain warranty or something along those lines.

Gear Roll Over Noise...Totally normal, all Mazda NC's (Miata/MX-5) do it too...learn to live with it.
It is not the first Manual Trans to do it and won't be the last...your box wont fall apart because of it.

Thanks ash :-) I wasn't really worried about until my buddies civic started making a similar noise out of nowhere which made me think I should probably check :-P good to know its normal though!

Does the 'noise' go away when you put your foot on Clutch Pedal to floor?
If it does, again more than likely it is 'normal' Gear Roll Over noise (when Pedal out, engine running, in neutral).
However, just keep in mind the Series 1 (Y16M) Manual Transmission is not a Mazda made unit (like the Series 2 P66M) but made by Aisin....almost none of the MT parts are the same.
However, IF the car drives OK and Gear changes are smooth when gearbox is
warm/hot, then you should not have a lot to worry about, there were some Fork
issues with weak steel used on early 2004, and then updated around June 2007 production, but keep in mind you are buying a used car, not new.

Some light whirring noise is normal. If it is a loud supercharger or gear whine type of sound then either the input and/or counter/layshaft bearings are going out. This is actually a common pre-eminent failure mode for the S1.
