I'm not an expert on the PCM to get into detail, but it uses measurements from the MAF for various tasks and no screens can generate sporadic readings (maybe someone can explain better).
Trying to think of other issues experienced with the AEM... did you verify that the VFAD nipple behind the throttle body is still plugged?
The screens generally don't induce problems across the MAF (unless they are damaged).

When I removed the screens the problem was fixed. The maps look better then before

Remember, the MAF is NOT the brown teardrop looking wire... that is the IAT sensor.
Up inside the housing you'll see two resistor wires, THAT is the MAF sensor
