Shifter height problem

I just had a new clutch and fly wheel put in to my 2010 RX8 R3. After I got my car back, I noticed my gear shifter was at least an inch lower into the car and when I shift Into reverse, 5th, or 6th gear, I'm pinching my fingers on the edge of the Boot circle. Does anyone have an idea on how to fix this?

Wow - I cannot believe that they reassembled everything and that the reassembled system is that much lower. My first thought and request is to take pictures of the undercarriage where the engine, transmission, and such are all mounted to see what changed.

Likely they didn't align the power plant frame properly. There are measurement and alignment instructions in the factory service manual.
