Engine and tranny problem

So I got an rx8 I’ve been working on for over a year now, I rebuilt the engine using 2 engine parts creating one. Everything was put back to spec transmission was not touched but when I came to put them together it didn’t seem to fit. The eccentric shaft I changed from the old engine to the new one the only difference there is that the clutch pilot bearing was missing in the original and the previous owner was running it like that, now putting it together with a clutch pilot bearing it doesn’t seem to fit. I have an inch gap when installing them, I feel like it’s the pilot bearing but don’t you need it ?? I’m very confused and need help figuring this out because there’s not a lot of rx8 mechanics in my area to tell me how. Plz and thx.

What did the end of the imput shaft look like? It's possible that it's damaged
