Service made it worse!

I've been visited service yesterday, it was installed latest PCM hardware as I was said, right after that I noticed that starting takes more time than before, and this evening in a minute after startin I noticed vibration from motor, I understood that I have only one cylinder working, came home barely, and I noticed unpleasant smell and smoke somewhere from motor/gearbox.
Now awaiting for car to tow RX in service, please advise, what it can be, may be to return by some way to previous PCM calibration?

CEL blinking, but sometime at about 5-6000rpm not.

The car is GT, manual, 2004, 45k, no problem at all till today, having it from US market this summer.

....they probably left a spark plug cap loose, and it has now fallen off.

sorry for stupid mistake, its not the cylinder of course, its rotor section, its just used to the whole life machines with cylinders, sometimes now I just forgot about rotors!

Stealth are you referring to the spark plug wire disconnecting?

That is a good reason for running rough.

Have the car from service, it seems performance is even better than before, good torque even at low end!
As they said, they just changed by places coils and cleaned up sp.plugs, I suppose they did more carefully PCM calibration for the whole system or really it was some loose between spark and cup. I saw some treads here at forum with same problem - after PCM Flash - one more visit to service to change something after flooding or something. Mysterious! Anyway I ordered all new - coils, wires and plugs.
