Question Engine problem after starting help!

I have read a lot of the starting problems threads but haven't found an issue like mine that's why am making a new thread...

In the past couple of months it has done this 3 times...
When i start the engine in the morning (cold) it cranks up good but the engine doesn't sound smooth like it normally does when you start, i don't know how exactly to explain this but it sounds like if someone block the exhaust exit, or maybe like is flooded some how, is just a deep noise, then the rpms go down to about 500 and very unstable, all this while the CEL is blinking, after like 2 or 3 minutes the sound of the engine goes back to normal and smooth and the CEL stops blinking and RPMs go back to normal.
Note: CEL is always on due to no cat, and the last time it did this i connected the code reader to make sure it didn't have any code besides the cat, but nothing came up.
This is a video i recorded when it did this last time, its with the cellphone, try to watch it when there's no noise around or you would not notice.

Flashing CEL is always a misfire, and the audio sounds like you are getting an unstable spark and fuel is being dumped into the exhaust.

How old are your coils, plugs, and wires?

Other options include vacuum leak, MAF dirty or failing, e-shaft sensor fouled/dirty.

before you do that... check to make sure one of the plugs is not loose or the wire is loose/off.

Coils, plugs, and wires are best changed together, about every 30,000 miles.

Kinda sounds partially like my problem...expecially the noise part. Only mine doesn't recover from it. At least I haven't left it running long enough to find out. Did replacing the coils/plugs fix the strange noise/blinking CEL?
