HELP!!! Issues after new engine!

Congratulations, you know how to post on the internet.
Now, go back to the very first response to the thread, which is the e-shaft sensor profile reset procedure, and do it.
Then after you are done with it, follow up on the next response, as those are the symptoms your engine is now showing.
You know, like the faulty neutral position sensor, that it took you quite a few responses to figure out how to unplug it, and plug it back in, and while you looked at it, you found damaged wires.
It sounds like you fixed the wires, but doesn't sound like you replaced the switch itself, which still sounds like the symptoms the car is facing.
And there have been other changes done to it since they that have cleared up other items.
Your girlfriend's car seems to have had a bunch of problems all at once, and I can understand that you're pissed off at how much trouble its been giving the two of you. Unfortunately you're now seeing things that aren't actuality.
I said it before, but go back to the beginning of the thread, and start with the e-shaft profile reset, along with fixing that neutral position sensor.
But its up to you.

To bladecutter, we have done that to her car (well I have), and she had taken it to Mazda in recent days and it is running a bit better it's not stalling as much. Time will tell from here if we can fix it once and for all.

My replacement engine had an erratic idle (surged, fell, surged, fell, stalled).
The dealer replaced my SSV (probably unrelated) and did some sort of Mazda service which cleaned not only the injectors, but also the throttle body, air intake system and intake valves.
It idles perfectly now

just a few more steps to take and it should be fixed.
