I cannot figure out this green box and wires. It's in a 2007.

 

I think that's your VFAD solenoid, part of the original intake system. You can disconnect it and tie up the connector somewhere safe, but you'll want to make sure that the corresponding vacuum nipple under the throttle body is capped and not leaking air.

 

I looked up the words and names of those parts but didn't not understand them.

Yes. But since you don't have the stock intake you don't have the VFAD to begin with. Just make sure there are no open nipples under the throttle body
