GTI would be my choice with no hesitation. I'd imagine the civic to be more reliable, but the GTI seems like a more enjoyable car and will have more practical use. I like VW styling a lot more and I prefer the engines for many reasons.
Do you like to modify your cars? I definitely feel like the VW scene is much better for modifications. Just a basic tune for the GTI can produce quite a bit more power for relatively cheap. Plus, a lot of the companies that work on VW's and sell aftermarket parts also work with cars like Audi and Porsche. This seems to result in rather high quality parts at a rather fair price.
It might be worth looking at the Golf R. It is going to be a bit more expensive than the fully loaded GTI, but the AWD would be nice if it is within your budget. That would definitely be a nice option if you aren't looking to modify the cars at all or plan on waiting for a while. The R offers more power and better suspension components. It also comes with a few special features, like the seats.

Although it seems like a no brainer because of the quality interior in the gti, I still find the civic si a rather compelling car for the price. I feel that we've become so spoiled with all the nitty and gritty gimmicks that come with cars and all sorts of options. I'm looking for a modest sporty car which suits both these cars. They both produce the same mpg as well so there's no competition in that department.
I have been in a 8th gen civic si sedan and at the time I had a Evo X and I was quite impressed since my expectations werent so high due to everyones hate and jokes for the car. I priced them both out fully loaded: the civic si for about $27,000 and the gti for about $30,000. So you do obviously pay for the quality interior and other things as well.
The way I see it is like this, its going to be an improvement no matter which I go with but thats my opinion so I wouldnt expect everyone or anyone to agree. I have test driven the 2011 gti which isnt all that different from the 2012 and to be quite honest I would not miss my RX8 all that much lol. I look to pay a visit to a local honda dealership some time soon and hopefully test drive one and see for myself!

Also factor in negotiation, when it comes to price. The GTI might be 3k more on the window sticker, but the gap could be a lot smaller if you are a good price negotiator.
Any reason you haven't also mentioned the Speed3? Genpu is more powerful than both of the other two, and costs less than either.

GTI, hands down. Like mentioned, quality is great (I have 194,000 on an 02 mk4 jetta, still runs perfectly), does great in the snow with a set of blizzaks, plus for mods you've got the entire APR (Audi Performance Racing) catalog plus countless DIYs that can get you 30+ HP for not much $.

GTI. Although I'm a bit biased as I previously owned an '07 Fahrenheit GTI and I currently own a '10 Jetta Sportwagen TDI and my main group of friends is from a local VW club

I'd probably still say GTI. I haven't driven either, but the styling of the GTI has always had more appeal to me than the 3 hatchbacks. Don't get me wrong... The 3 is a decent looking car, but it never had a whole lot of visual appeal for me. Even the MS versions seemed kind of lackluster. The design of the GTI always made it seem like a fun car. In stock form, it seems like the MS3 might be the better choice for performance.

The only issue with VW is that you'll need their "special tools" to perform maintenance on the car, which most ppl ended up just bring it to the stealership.
As hondas are more reliable and easy to work around in every spec.
