if you shut it down while the engine was still cold, that can flood the engine.
Or, you could just have a weak ignition system.

You have a manual, so I suggest pull/push starting her up. Allow to reach normal operating temps, then shut down and try again. If it still struggles to start, you may have some issues

I second, RX8Soldier and in addition to... Starting Issues? START HERE, and if you use the search option, this site will be your friend.

Flooding doesn't occur when the car just sits there (unless you have leaky injectors). It floods when you crank, and the ignition can't ignite the air/fuel mixture.

You stated in your post that you were cranking it. If it flooded, that's when it happened.

There are other reasons for no-start other than flooding though.

See Grace's link.

I got it started today and ran it by popping the clutch. I let it sit for bout an hour or 2.. Went back out an tried to start it and it wouldnt. But when i popped the clutch an it ran i got a cel light for cylinder 2 misfire. What now im am stumped on this.

I have had coils replaced
plug wires changed
and the plugs before it flooded

In the back of my mind, I would suggest to "change your battery and/or starter"; however, I know at least one of the senior member will say compression test.

If you push started the car, I'm guessing it's either the starter or the flywheel gear ring.

Is the car attempting to turn over or are you only hearing the starter spinning?

I know, from experience... if you do not start the rx often the battery does drain quicker, mostly due to the imobilizer. So once you try starting after so long the battery has weakened over that 2 week soan and all it takes is a few cranks of no turn over and you got your self a tsunami
