I have noticed recently that when I first start her up, it runs rough, like on one rotor for about 15 seconds, exhaust smells a little extra gassy, then it clears and runs smooth as silk. No power loss, no rough idle when I come to a stop, no hesitation, no stalling.

I have recently replaced:
New OEM coils
New OEM plugs
New Racing Beat wires
oil change
new air filter

The only other thing I have done is to fix the PCV. Someone had capped off the hole in the air inlet, and had the PCV hose just venting downward towards the ground. Awesome mod.

It threw a CEL the other day for the Secondary Air Solenoid. Any chance that has something to do with it?

Alright, ran another scan on her.

Misfire on Cyl 1.

It never threw a misfire code until I changed the WIRES. It was fine until I changed the wires. I will check to see if one is loose from the plug, the coils are fine.
