Ask them to check the compression, and check the ECU for misfire codes. Chances are its your coil packs and/or plugs, though. Sounds like a misfire. Hopefully not anything worse than that.

Plugs about 6K ago.
Wires and Coils never. I haven't had a single issue with them. I thought this might be the cause but I can't explain the horrible sound from the transmission hump.

It's a domino effect. bad coils, leads to bad plugs, which leads to bad cat. Replace your coils and wires IMMEDIATLY!!! They are only good for 35k. And if you have the money, upgrade to BHR or other well known aftermarket brand and you will find the extra few bucks are very worth it. Your cat may be bad, from your symptoms. The dealership can tend to be lazy and not "actually" check your cat. Your best bet is to replace the wires and coils, check your plugs (cause if your coils were bad, they could have ruined your new plugs), and check your cat. Checking the cat is easy, just three bolts and look inside
