ON Disappearing 2nd Gear Grind

Some history first, it's a 2006 GT MT with 58,000 kilometres with AFE Short Shifter and Syncro-Saver. The car is maintained way above Mazda specs, full fluid change (MT90) and tranny service at 52,000 kilometres. In the last month I started have a intermittent grind feel/sound when downshifting from 3rd to 2nd under throttle. Also I was at a ADS (Track Day) a month ago and even the instructor commented on 2nd gear being weird/hard to find/feels sometimes like it's grinding as he was downshifting.

First, I removed Syncro-Saver and drove for a few days, problem persisted.
Second, make an appointment with dealer.
Third, I removed AFE Short Shifter and went back to stock drove for a few days, problem there but not as noticeable.
Fourth, went for appointment with dealer today, dealer verdict nothing wrong. Upon saying that he said drive the crap out of it till the problem get worse and more noticeable. No Charge! but it's on the record. Also had the dealer check the clutch pedal, before someone asks.

Any one else had this issue with the AFE Short Shifter/Syncro-Saver combo.

P.S. Always felt and reported 2nd gear being off just after the car was new.

My car had a similar problem downshifting from 6th to 5th if i was going over 60 mph under dealer warranty, they replaced my synchronizers and a couple damaged gears and it solved the problem. now 30 thousand miles down the road I had my clutch going bad and replaced it with an exedy stage 1, well shortly after that i noticed my car would do this exact same thing and sometimes be extremely hard to get into first or reverse while standing still, then one day it acts like i have no clutch. turns out my master cylinder went bad and fried my new clutch and flywheel 1000 miles in, so replace that and put another exedy in it with a new flywheel, thousand miles latter starts acting the same way so I take it to the dealer this time even though its not under warranty and they say the clutch adjustment is off and fix it. Car drives like a dream for 300 miles but now is a little rougher at 800 and today I had my first intermittent 2nd gear downshift grinds, but it still shifts into first and reverse smooth which before had been my first indicator. So my guess is with all the bad luck that has happened I have worn another synchronizer down badly but now I no longer have money so ima drive it till it as carefully as I can. hopefully I can get it paid off and the hell away from me before that happens. Sucks that I worked so hard and paid so much for a sportscar that now is basically a normal car since I cant shift while driving hard. The transmissions in these cars are pretty fragile so basically to simplify my rant I am betting this was a synchro that got weak.
