There are 4 versions of the master cylinder for the 04-05 cars. The early cars used a Tokico MC with the ports facing down. I believe that a build date around 06/05 is where the switch to a different style MC was made with the ports facing to the side.
Both the early and revised MC have two variants, one for cars equipped with the Bosch DSC ABS and one for cars with the Sumitomo ABS. The Bosch ABS unit MC uses M12 fittings with 6mm lines (if I recall correctly they are bubble flare,) and the Sumitomo ABS MC uses M10 inverted flare fittings and 4.75mm lines.
Not sure why the switch from the original MC was made as the only difference is the location of the fittings. Bore size was the same across all variants and years (7/8"/22.23mm). My assumption is that it was either cost related or the original design was unreliable.
You can use either the early or late design that matches the ABS unit in your car, but changing between designs will require you to buy or make the hard lines to match the MC. The early design is harder to come by as I believe it is only available new from Mazda, most likely you will need to send an early MC off to be rebuilt if needed.

My car have DSC i have and the abs unit from this new MC so you think that even if the MC fit to my abs is it good idea to change and the abs unit ;

technically I believe it occurred at the 2006 MY change. My understanding has been 2004-2005 MY are the same and 2006-2008 MY are the same.

Your options are:
1. Buy the master cylinder that matches the manufacture date of your car and ABS module.
2. Buy brake lines that match your ABS module and the updated master cylinder.

Personally, I would not recommend changing to the later master cylinder style unless you know what you are doing and had a good reason for it.

Team
You are correct on it being a 2006 MY change. It was a mid-year change from what I've seen, so there might be some early 2006 MY cars with the early master, no proof though. 2006-2011 are the same from my research, but there may be a change related to the pushrod length of the booster. When I changed mine to the later master I had to adjust my brake pedal height, but given the magnitude of what else I've changed it could have been unrelated.

If i use this new MC do you believe that is risk;
All this time i am searching for propper MC for my version and didnt find and new one only special order from mazda or buy it my self from atkins mazdatrix etc something that will be delay to long to arrive to my country.

2004 RX8 Master Cylinder I am using new MC with side ports instead of underneath MC. Anyone know where to buy or make 2 lines from ABS module to the new side port version Master Cylinder? Also can you use braided line instead of hard lines?

I'm reviving this old thread hoping that I could get a definitive answer. I have a 2005 Shinka manual with DSC and wanted to know if the master cylinders with bottom and side ports are indeed interchangeable. If they are interchangeable, given the new line routing, can you still get the hard lines for the one with side ports? Did you, "petros_rx7" and "Qonjin", were able to get your new side ports to work? Could you please report back how? Thanks for any help or advice.

Yes they work

You can use newer model on your RX8, all I did was bend the bottom port to side port lines. Or you can buy new/used lines the already for the side.
Here is my setup
Here is my setup, just bend the lines or order used lines for the sides. Just bend very careful when you bend them. I just used my hands to bend to the side port lines and 4-5 years no problems with brakes, they work fine.

Thanks Qonjin for sharing. Emboldened by your results, I went ahead and replaced the old master cylinder with the newer side port version. I can also confirm that the bore size is indeed identical and that it's compatible with the rest of the system. I did, however, ask my mechanic to make new lines to accommodate the new routing to the ABS pump. My leak is now gone and the car brakes like brand new. Cheers!
