Because the 06-07 RX-8 (AT) uses 6port instead of the 4port, is it possible (and safe) to use the non AT specific mods (Turbochargers and such)? Or is it still not the same?

I think some one is already using the kit on a 4 port auto but i'm not sure who.

 

Some are not possible, like flywheel and clutch.

Exhaust, intake and stuff are the same.

There are Turbos for the 4port AT, hell actually the GReddy Turbo kit is more like a 4-port kit since the newest one they included a blocking plate (to block off the last 2 ports)
