Stage 1 cobb tune help

Ok so Ive heard that the stage 1 cobb accessport tune can go either very bad or very good depending on a few things. So this is the scenario, I have an hks mushroom intake, bhr ignition kit, rp supercat midpipe, and borla cat back exhaust. Last night when I got my Cobb ap i ran the stage 1 reflash and everything ran great except i was concerned about whether or not my mods are ok to run on this tune" mainly my aftermarket intake" so today i put my stock intake back and my performance has definately decreased. So mainly does anyone know if i run all my mods and my aftermarket intake on the cobb stage 1 tune will my engine be fine. Thanks for the help and yes i know theres millions of these threads out there but if you can help me out much thanks to you. Also yes im currently working on building my own map but will take a while so thats why im asking this question.

The difference isn't the tune, it's that the stock intake is that good, and the hks isn't. You won't be able to close the gap with tuning, and it doesn't make sense to start with inferior hardware to begin with.
