I’m currently trying to find an engine for my 2004 6speed manual RX8. I stumbled upon a 6port engine from a 2008 automatic RX8.
Would this engine work with minor modifications such as removing the flex plate and putting on a flywheel ?

You can interchange same-port same-generation engine cores, but you can't cross generations or replace a 6-port with a 4-port, say. It's best to keep your car's original manifolds, sensors, etc.
But the above is true. Unless you're certain the engine you are buying has good compression, you risk having to do this all over again. Get a good rebuilt one fron Pineapple, Pettit, Mazda, Rotary Resurrection or such.

I bought the car with no engine, so it has no sensors or any engine parts. I know that buying a used engine is risky, but I’m trying to get the car running and driving for as cheap as possible. The local rotary guy wants 2700+ for a rebuild. And I would need to purchase an engine for him to rebuild which would cost even more.
thanks for the info! I’ll definitely look around on the forums for some. I’d also be happy to drive a decent ways to get an engine. Like 5 hours or so.
Getting a U pull scrapyard engine that seems to turn over healthily and sending it off to Banzai racing or someone is an option im gonna take. Lot of "good enough for a budget rebuild" engines around here that you can compression test before pulling if you bring a battery and jump the relays/solenoids. Im sick of my 40th Ann car sitting
Why would you spent money on an unknown engine + rebuild rather than just buying an known good engine from Banzai/RR/Pineapple/etc? After you're done buying and shipping an unknown engine, I'm not sure having a rando engine in play makes the whole project cheaper.
For me the reason it makes sense is because a remanned engine is $4400+ and a mazda core is $6k plus $1000 core charge anyway. So even if the ENTIRE THING is bad, at least you save $650 on core charge and can sell the extra parts left over if going with a new mazda engine....and thats just a "longblock" basically...a decent engine is $350 that i can inspect beforehand that comes with everything attached that i need and dont have anyway. Even at worst it would end up cheaper by a good $1000+. That assumes that you can inspect it and compression check it though too. My good buddy did that and saved almost 2000 all said and done by getting a decent one and sending to Banzai for a level 2 rebuild

So the answer to the original OP is that an S1 6-port is an S1 6-port, and if one really just needs it for a shortblock or even longblock to replace an existing 6-port engine, whether it is auto or manual, doesn't make a difference. The only thing I can think of is that one has to make sure that the injectors used are coordinated with the type of ECU used (auto or manual). Similarly, all other manual-relevant parts to be obtained, if previous 6-port was an auto or no engine was there at all.

the intake is slightly different on the Auto version; the VDI intake valve is non functional on the 6-spd auto because it only has a 7500 rpm rev imit. The engine harness may not support it either
if you don’t have the manual trans engine to swap parts from then you should only buy a manual 6-spd engine imo or you may end up needing to buy additional parts. Which if you buy a reman engine you only get a keg (the bare shortblock assembly) and will need to then buy all the engine support parts to build it out. It seems like a few people may have not considered this in their replies.
I’m not 100% on the 6-port auto trans engine compatibility, but you should at least be cautious and do more research on it first.
