engine rebuilding RX8

Hi, I hope I'm not bothering you with this question and that someone with experience can help me. I'm rebuilding a 13B engine in a 2004 Mazda RX8 231hp and I've found pitting in the metal from rust and corrosion on the iron cases right where the compression "O" seal goes and I'm worried that the O-ring isn't sealing properly. I've been thinking about applying black Mercedes RTV to the pitting in the metal as a filler and then blue Hylomar to the O-ring channel. Do you think this is correct?
