After recall repairs car runs rough!

I have an 04 8 6 speed /6 port manual . Took it in for the gas tank and fuel pump recall. Picked it up today, had 71 mile interstate return trip and about 5 miles from home gas light come on, it starts running rough. Get home and in neutral starts skipping and idles from 1200 rpm to 1500 back to 800 and up again to 1200. After gas trip it returns to same symptoms. I have CAI and new aftermarket exhaust system and new bottom O2 sensor. Any help/ideas would be greatly appreciated .

What kind of CAI is it?
What does the dealer who did the work have to say? Seems like they'd at be liable for the work they performed. Maybe it's not maintaining fuel pressure...

It's a K&N Typhoon CAI. . Car run perfect before fuel pump replacement except for heavy smoke on cold start up after sitting a day or 2. But that stops after a few min. I will call Mazda in the morning and let them know about the problem I have after the work they done.

Hmm. That intake is known to cause problems and reduce performance. Especially the idle surging issue. Smoking on startup after is a sign of water seal failure.

But those things aside, if the gas light came on at the same time as the problems started, it definitely sounds related to the fuel pump work.

One other thing: they may have unplugged the battery to do the work, and the car is learning how to run. This should pass after a drive cycle or two.

I will dive it a few times to see if it stops. But after I picked it up I was on the interstate.. It was driven around 80 to 85mph for about an hour. Could the car just be programmed to go faster and when driving 60 it acts up? If so then how can I reset it to normal drive. Also what can I do about water seal failure.

Oh if you drove for an hour it should have learned plenty.
Water seal failure : new engine. A good way to confirm is to read spark plug deposits. What colour is the smoke, how heavy is it and how is your coolant level?

Well I contacted Mazda and they want a diagnostic fee of 150$ to tell me it's the junky part they put on it. But now I have a new symptom.. It will not crank... At all. And now they want me to pay a tow fee on top of that.. So here is the problem. It was fine before the recall fix 🤢

I'm sorry.. You had ask about the smoke. It is white. Coolant level does go down but not alot. It had front bumper damage and had been replaced so I figured it had a leak due to that.

No crank : possible you drained the battery trying to start it? Charge it up and try again.

White smoke and coolant loss: coolant seals.

Rough running : get ready to do your own diagnostics or negotiate that you'll pay 150 if they find the problem is unrelated to their work, but if it is related, they foot the bill.

Unplug the MAF sensor and see if idles better. If it does, you have part of the answer.
Check fuel trims via OBD reader. Should be zero. If not, report what they are.
Pull the spark plugs and examine the deposits to see if any are not firing.

First off sorry it has taken so long to get back to you.. We live out where no one knows anything about these cars.. It's been one headache after another. The red clip fuel line is leaking fuel which could have started a fire. The whole upper intake manifold was taken off to be able to get to the fuel line. And seen it needs new gaskets. We are having a hard time getting our hands on any of these parts due to Alabama is a stone age state. Multiple vacuum lines and hoses were missing and don't know what they are. We need some serious help seeing as this is our first 8 and have only had it for 3 months.
