That was an earlier intake manifold design. Mazda used the main throttlebody to supply air to the primary and secondary ports and the smaller throttlebody supplied air only to the auxiliary ports. This required much more complex ecu control though. The current setup should have no losses in relation to that setup and is much simpler to make work.
