Replaced transmission with a 28k one with a 3 year warranty due to my daughters being bad. Swap went great, took it for a test ride and had some weird shifting after a few minutes 1.0 miles. Then 1.5 miles no gears, rpm revs when stepping on gas. Here's the kicker....when u shut it off and restart it, it goes in any gear for 20ish seconds or if u stop, then no gears, turn it off, restart it, goes great for 20ish seconds or if u stop then no gears again.... I rechecked all connections and oil and tranny fluid, everything is great! I noticed something strange about the transmission filter, the old one and the one in the new tranny, the filter came down in one spot about 1 to 2 inches, this new filter didn't come down at all, the was no....like down spout on the filter, it's just flat...could this be the cause? It fit perfect besides that down spout not being on this one....

I hope you aren't bolting a 6 speed auto transmission when there might have originally only been a 4 speed automatic. That can also cause issues with the ECU. What year RX8?

a 2004 requires a 4 speed automatic transmission. Where did you acquire the new transmission for the swap? It should specify if its a 4 or 6 speed automatic transmission.

They never stated what speed it was, he did ask for my vin# so I "assumed" they knew which one...
Could my upper manifold have anything to do with it? I had to remove it to drop the engine down. I doubt it but just curious.... the swap was so easy to do, and I went by the RX8 manual. That why I figured it was nothing I did, but $#it happens...

Do u have a simple explosion of the ECU wiring so I can follow it to ensure nothing was pinched?

I don't but if you have the workshop manual it should have a wiring diagram in it as well. Definitely check the wiring harness because it seems like it could be that. You may need to drop your transmission again if you cant easily find the culprit. Maybe check with your supplier and make sure he did send a 4 speed auto transmission.

First video is 2:30 minutes, shows going through all gears smoothly even manual shifting. Works great for 15 minutes or so.
Second video shows and sounds what sounds like its coming from Torque converter possibly? Don't know, thoughts? After a little bit of this noise all gears go out. Uf it sits for 5 minutes, I have all gears for 30 seconds then their out again. If it sits for a few hours, I have gears for 15 minutes then it goes out again....any Mazda Mechanics on here experience this before????

Are you sure it has enough oil? Because it seems to me it acts like it’s starving for trans oil. I don’t know much about the AT, but have been studying it and searching some.
People on here have said it has no filter, but that’s not quite correct. As you noted it does have a oil strainer assembly on the bottom of the control valve assembly.
if I understand this correctly, it has to pull oil up from the pan into the control valve assembly and then that distributes the oil to the various places to transfer the power output from the engine to the driveshaft.
However, you’re saying the oil strainer on the replacement trans is missing the extension piece in the center that goes down to near the bottom of the pan as shown below?

Correct, it didn't have this extension. Would this cause this issue? I am about 3 to 4 oz short on tranny fluid, I only put in 8.4 quarts instead of the 8.7 recommended. I hope that was right, lol..I have some on the way. I don't understand why it does this after approx. 15 minutes though, why not right away, unless it's because of the oil expansion...? Should I try to find a strainer with this extension? Would this be the issue? Can I take the old strainers extension off...I need to relocate it but worse case scenario, I can order a new one. Here the filter kit i ordered along with 2 gallons of Redline and 1 8oz transmission treatment for added protection.

however, if it does, then as soon as the fluid level drops below the control valve strainer it would be starving, I don’t know if it pulls in that much though.
I believe what you’re seeing as far as the time factor is it heating up, but again that’s just a guess. There’s an external port to check pressure output (Mechanical System Test in the link below) which would reveal a lot about the situation
