Noise when braking after ....

So my new rims finally arrived and had them put on two nights ago.

Day 1:
Rims mounted and looks great but the center caps won't fit due to the rear wheel axle bolt (?) sticking out too far.

Day 2:
The shop installed a 3mm spacer to the rear wheels, now the center caps will fit.

Problem:
I now hear a tick tick noise when braking to a stop. I am positive that the tick noise was not there before the spacers were installed.

Is this a problem cause by the spacer or could the bolt be tighten with too much torque?

I went to the shop, they checked the 3mm spacers and bolts, re installed everything.

The problem still exist.

The noise is not noticeable unless I am braking to a stop slowly.

We looked at the pads while the wheels were off.

The pads looks good.

It is now in my head that the noise was around before the new wheels were put on.

No weird feedback on pedal while braking.

If I am heavy braking to a stop, I get a final click sound at the end of the stop.

Let say if I am letting the car roll forward on the hill and I apply the brake slightly to a stop.

I will hear the click - click - click sound.

I have another thought, it might be the LSD ?

Since I have a staggered wheel setup now, will that affect the the LSD? (Maybe a dumb thought, not sure)

How can we tell that LSD is engaging? But I might not be making any sense. I hear this engaging noise (clunk clunk) when coming to a stop below 5km/h. It could be there at higher speed but I can't tell.

Any thoughts?
