Half-flooded engine?

Yesterday I had to make an unfortunate very short trip in my 8 in the morning. Before shutting down, I did the cold shutdown procedure.

Start up the car that evening... hard to start, engine sounds rough, but idles normally, go to reverse - stalls, I had plenty of revs. So i start her back up and rev between 2.5-4 grand a couple times, CEL blinks on and off but its running ok and after a few minutes the roughness goes away and it seems to be running smoothly.

My question, is it possible that I partially flooded only one rotor housing? when it was running rough, it definately sounded like only one rotor was firing.

Follow up to that, should I have anything checked out? Might I have fouled some plugs?

I did really flood it once, and mazda took care of it, the shop manager said they gave me "different" plugs that should help, but he didn't elaborate. I'm assuming they were the hot plugs.

Long story for what amounts to a small oddity, but I figured I'd see if anyone had thoughts or similar experiances.
