Check Engine Light help please!

Hey guys. I got my 2005 rx8 a couple weeks ago. When I got it, it had an acceleration problem. I replaced the spark plugs, coils, and spark plug wires. Fixed the acceleration problem, but I still have a check engine light for a cylinder 1 misfire. I had the shop clear the code to see if it would come up again. And it did. I have no idea what the problem might be. I did notice when I replaced the coils was that the first coil I took off looked brand new still. The other four looked used though. So I don't know if the problem might be originating somewhere before it gets to the coil or not. Also after the engine is warm and I've been driving it for about 20 mins, when I try to take off (I have the 6speed manual) the engine will bog. Almost like it doesn't realize it's getting fed gas and then it starts to rev. It's almost like I can't accelerate hard without bogging the engine. I have K&N cool air intake installed. I just recently cleaned it as well so I don't think it's the air to gas ratio. I have a feeling the misfire and the bogging has something to do with each other. Anyways anything helps. Thank you.

While there might be more to it, remove the K&N intake and go back to stock. You're losing power with that thing.

A few things to check:
- that the catalytic converter is not clogged. Remove and inspect visually.
- clean the MAF filter (with MAF cleaner, not anything else, it's sensitive)
- clean the ESS (eccentric shaft position sensor)
- do the 20-brake-pedal-stomp procedure to force the ECU to relearn after the above are done
