Looking for some advice

Hey just need some advice or ideas about this..Ok when i rev my car it always feels like it is clogged or there is something restricting it for getting power. The smoothness is gone completely and it revs so ruff..I have changed the oil, i changed the transmission fluid havent done the differential yet..I even flushed the radiator..any ideas would be awsome..the only mod i have is a k&n drop in air filter and i removed the side walls in my air box..

thanks mike.

2004 with a manual transmission...and 46k
