I want to replace my broken 6disc cd changer to a MP3 player.
And I have the BOSE system, will this affect anything? Do I just change the disc player or does have a built-in amplifier?

These guys are right, it should not negatively affect your Bose system. I made the switch from the standard CD player to the MP3 and it works just fine. (assuming you plug everything back in proprely)
The circuitry in the main radio portion itself is different in the Bose, it produces a low level differential signal that gets sent to the Bose amplifier in the trunk, then out to bose speakers. Stock radio produces speaker level outputs that go directly to normal speakers.

yes sir. Take out the old headunit, unscrew the existing CD player, insert the mp3 cd playing unit, reinstall. 
Common misconception is that it is an entirely new headunit, it isn't. Just the cd deck inside the unit.
