how hard is it to run a desk top w/ say 6" screen ?

If your willing to do it right, it can be great, BUT theres really no good place to put the screen discreetly. You could just get a gooseneck mount and find the aplce that bothers you the least.

Also, peroper installation for a dedicated computer system means getting the right power filters in palce, a good setup that will boot quick and withstand vibration, etc.

It's a mission. Look for home built car mp3 players on google and you'll find plenty of interesting examples.
