I have a few questions and i would like some answers :)

Anyways, tranny swap is not a good option as it's alot more complicated than swap and drive. You're missing critical components in your list. Rough idle and high mileage points mostly to failing coils, failing cat, and/or motor mounts. Granted yours is an auto, the ratio to good kept autos vs idiots that just bought the car cause it looked nice is why there are more auto failures. There has been some nice 04 autos around here but then it seems the autos are more finicky than the mt. Like many has stated your best bet is to trade it in for something else. A 04 MT or auto with 100+k miles and a 5k budget is not really worth messing with unless your serious about keeping the car.
Oh btw people need to stop bashing 04s theyre perfectly fine. In fact mine is an 04.

thanks wind. i am serious about keeping the car. i'm thinking of buying a totaled Rx8 MT from a junk yard or something, and just transferring the body and ABs. that way i only spend about 4-6k and get a sporty looking MT. is that better than just swapping the engine and tranny?

If you want a 6 speed 6 port go buy one.
You are looking at many hours of fabrication work just to get the engine, trans etc in, new brake master, most likely new brake lines after you strip them, so many other variables come into play I couldn't begin to write them down.
Next you need to look at wiring and fuel delivery.
You need a different fuel pump I don't even know if the 6 port and 4 port have the same housing. There are literally hundreds of things that will need to get done half of which would be so unrealistic this project wouldn't be finished for at least 10 years if you did this yourself.
If you paid a shop your lowest bid should be about 3k.
After all that is said and done you are stuck with the crappy brake suspension setup that comes with the 4 ports. upgrading the brakes will require new hubs and abs computer/lines from a 6 port among other random ****.
Ok so lets go to magic fairy land where engines just drop right in and I bang hot females all day......
Your swap is done in a day and you did it with a flat head some duct tape and a pocketknife. You are left with a 180 whp, potential for multiple wire shorts and the reliability of a 6 port renesis. Awesome...
So yea you can do it but that doesn't mean it makes sense... Just like putting treads on a hummer h2.

is there anything wrong with the '04 standard rx8? i was looking at one earlier, test drove it, and it felt super smooth, accelerated really fast, but i want to know if there are any long term issues?

My best advice is to cruise around the site and look through all the stickies and build threads when you are bored. If you do so at your leisure I think you will retain more info that way. Thats how it works for me at least.
That way when a problem comes up you wont be frantically looking for a quick answer. You may be skimming quickly and pass over good info. It could be one sentence in the middle of a big paragraph that makes all the difference. Also that will lessen your likelihood of posting a new thread that will get you flamed.
Not to mention say you post a question and can give examples that possibly proves you have read the info and know something about it but forget where you found it. People may be more inclined to shoot you in the right direction to re-read it.

I was at O'reilly's the other day buying plug wires, they said that there were 2 different types. my question was, do i need two trailing and leading wires, or are they all the same?

okay thanks. just to make sure, are there numbers on the wires that indicate which ones are which? like the T and L on plugs for leading/trailing, is there such a thing for short/long on the wires?
