6k miles and misfires...?

if the wires and tight and u didn't mess with the ignition system...I'm guessing a bad batch of coils...but could be a number of things....but misfires=coils usually around here(or wires in the wrong place or loose)

Idle is fine which doesn't lend itself to my coils theory. The complete list of symptoms is stumbling tach, car seems to be decellerating faster than usual, at highway speeds a shift into 6th causes decelleration.
EDIT: SO with no CEL it's probably a tranny problem, no?

The dealer is not going to be able to replicate the problem that you describe.
If there was a CEL, the code would've been stored and they would've been prompted to check the coils out. I was also experiencing hesitation (also with no CELs) about two weeks ago. I took the car in to have it checked out and they couldn't replicate the problem.....so coil replacements.
I did reset the KAM and NVRAM....after my CAI install. This helped me from getting any misfires and also have the car re-learn its fuel trim. I'd try the resets first.....it seems like you just installed the AEM intake as well.
