invisible rev limits- replaced my engine!

ok guys, i have finish my engine swap on my 2004 rx8 - everything runs fine but i have a prevailing problem still, back when my old engine lost its compression i had a few problems - i could not generate power when ever my car was under load and i could not get throttle response( obvs compression loss problems), as well i could not rev past 6000 in neutral 5000 in 1st and 4000 in 2nd then 5000 in 3rd, in addition instead of taking 2-3min for my engine temp gage to read it reads operating temp almost immediately-
now with my new engine i can generate power ( 100% compression). my throttle response is better but i still have invisible rev barriers ( yes i promise you the car in warm and its not the rev limiters) and my engine temp still rises quickly.--- i also currently have no engine check light---
in addition when i get to the rev barriers as i mention above my throttle will stager, like it will want to rev past the "barrier" but it cant so it will start to stager and my front end will start to bounce.
the only components that i re used are my air pump and my air check valve. everything else is new with the engine.
i was wondering if anyone had any experience or advice with this matter, should i just blindly replace the air check valve?.

-thanks for helping me - i am so close to having my car back!
