LA ECU not programmed?

Sorry for the long story, but trying to give as much detail as possible.

About a year ago my son was driving and stopped by the house. He shut the car off and 15 minutes later went to leave. There were no lights on the dashboard and the car wouldn't start. Also couldn't roll up the windows. We troubleshooted it for a while and finally had it taken to the dealer. The dealership replaced the ECU, got a new key but there were still no lights/no start. They also said the aftermarket sunroof was wired to the wrong side of the fuse block and this may have caused something to short out somewhere and they couldn't work on that. Had the car towed home.

The car has been dormant since last year and parked in my garage. Worked on the car yesterday and noticed the fuse for the Ignition Key was blown. I replaced the fuse and charged the battery. Now all of the lights are on as normal, windows will roll up but am getting the blinking security light and the car will not turn over. Am I correct in assuming I'll need to tow this back to the dealer to have them finish programming the ECU or would they have done that before installing it?

It's a 2006. Any help is much appreciated as I've spent $1500 on what seems to might have been a $2 fix.

Sounds like the main fuse or battery are at fault. If something wiring wise was changed you may have to start the arduous process of tracing fuses and connection points. But check the fuses - main and secondary.

I had read about the main fuse and checked it. It was fine. Battery was new a year ago. Secondary fuse?

Yeah I would ask for money back. Fuses should have been the first thing to check if the technician was at all qualified.

You're correct, the rapidly flashing key means the immobilizer is preventing the car from starting. The dealer will have to program the ECU and the keys to play nice together, it should work after that.
