Coil plugs!!
Okay so I recently just got a 2007 Mazda RX8. My CEL started to blink and I asked my father (he gave it to me) and he said it was a misfire on one of the cylinders. Said that the reason why it’s misfiring is because his mechanic connected the coils in the wrong way. My question is, could that lead to a huge problem?

Do we really need to explain how having the wrong injectors fire at the wrong time is bad?
But also, I don't think having your injectors miswired would cause misfires. Bring it to a specialist ir be ready to do proper troubleshooting yourself

sorry I’m a bit new to all of this so I’m just curious is all, but I will do that if it continues to happen. I’m gonna disconnect the battery and see if it’s just because I disconnected it the other day.

The wiring harness is made so that you cannot mix up the injector connectors. Has the upper intake manifold been off recently? A misfire is likely caused by an ignition fault. If you have not done so, replace your plugs, wires, and coils. A flashing check engine light is the result of a catalyst destroying misfire. As you can imagine this is a very bad thing.

how many miles since coils and plugs were replaced?

yeah my bad, I should’ve included that. I think what had happen was that I messed up the computer when I unplugged the battery when installing the GTACAR kit. The car would also randomly go to 2000 rpm and dip below 1000 rpm

You didn't mess up the computer. Computers don't fail in that way. Do the 20 time brake pedal thing and then verify that the injectors are correctly connected and that the ignition coils are connected to the correct spark plugs. People have messed both of those things up while replacing engines.
