So I have a 2006 Automatic, and a 2004 Manual. The manual has a bad engine, and several other minor issues that will be easy to fix. I've been doing as much research as I can and from I can tell, the 6 port auto engine can go into the manual car. I'm pretty sure the auto has the series 1 engine in it, but how would I be able to tell? I bought the car 3 years ago and was told that it was on it's second engine. Also, if it is still the series 1 engine, what would I need to do to the engine to make it fit into the manual? Like I said, I've been trying to do research, but haven't yielded much results.
Both of those cars are series 1 (2004-2008).
You can swap the engine core ONLY from the auto to the manual. You will need to keep the manifolds, intake valves, sensors, flywheel, etc from the manual.

What about the injectors? Also, is there anyway I can verify that it is a Series 1 engine vs the series 2? The engine was swapped about 5 years ago with a new engine. Then engine itself has about 15,000 miles on it.
Series 2 are 2009+ cars. It's not an engine series its a car series/generation. 2009+ engines don't go into 2004-8 cars.
You have to keep the manual injectors. You'll really need to strip the auto engine down to just the keg and rebuild it with parts off your manual. Take this opportunity to clean thoroughly the manual's intake valves, injectors, test the OMP injectors, etc.

You are good to go. Both engines are series 1 and swap is possible. As Loki suggested, you can only keep the engine core from the automatic. Every other part will have to come from the manual.
