CA Annoying whine from front of 6spd gewarbox while warming up and unhealthy bearing sou

What is that annoying whine during warm-up cycle ?

Also, for the first 10-15 miles, clutch has an unhealthy, sounds like a needle or roller bearing that isn't sufficently lubricated, coffee bean grinder sound until it's engaged

You're going to have to post a video or explain it better.
There is a normal sound when clutch is disengaged that sounds like a very slow coffee grinder, I guess. But it's really hard to say anything based on your description.

Try disconnecting the air pump and start the car cold, to see if the whine goes away..
If it does that means your air pump is gone or about to go.
If you have a CAT then thats not a good news for you, you might wana replace the pump.
No CAT then all is well.

About the clutch noise, as Loki said we will need more information
