Getting the M flash w/ CZ stage 1

Should we take the unit out before we go in and get the m flash or do they not even look into the ecu box.

You never know. It's so easy to take in and out it's much better to be safe.

"Conventional wisdom" is just switch it off; it's even been suggested that this is not necessary. The OBD port is said to be behind the glove box inside the car.

I just had mine flashed without removing the unit. I only turned it off. I also had a CEL and they changed my plugs becuase of random misfire.. they didn't detect the unit.
