Never did find a resolution or a source of the problem. However, it seems like it's not an unusual problem, so please do post thing things you tried that didn't resolve it, so others will have that information available.

When it started to get bad I would drop it into neutral and keep the RPMs up when I had to sit at a light. It was hard to get moving again though, I never liked the option of dropping into drive at 1500 RPM.

Have you checked the plugs? I only pulled mine once, but they looked fine, and had less than 5,000 miles on them.
