Rectangle holes in trunk (under the liner)
 
The other day while doing suspension work I had the truck liner removed and I noticed two holes (one on each side) covered with a thin flap that opened towards the exterior of the car. It seems like much of the noise that comes in through the trunk may be coming in through these flaps.

Anyone know about these? What they are there for? I'm thinking of putting dynamat extreme over them.

It could be drainage holes to let water exit the bottom of the trunk.

air pressure release holes. usually covered by rubber flaps on theoutside portion, when you shut your trunk these holes allow the trunk to shut easier, otherwise you would feel the air pressure in the trunk fighting back making the trunk difficult to shut and causing possible damage to your speakers by over excurting the cone surface and over streching their surround material.

Heater air outlets.....
 
They are the outlets for all that air the fan blows in.
Where did you think it goes?
Dynamat them shut, then see if you can get any air from your heater.....
