AEM Intake for a 2009 R3

Ok so I just installed my intake and I have a couple questions. First one the 3 parts were the tubes go I only have 2 tubes I have always have had only 2 hooked up...what should I do with it and second I have a little tube that came from the secondary sensor that the instructions said that I do not reuse. But there is still a little vaccum line. What should I do.. any help
