Noise when braking after ....

Noise when braking after ....
So my new rims finally arrived and had them put on two nights ago.
Day 1:
Rims mounted and looks great but the center caps won't fit due to the rear wheel axle bolt (?) sticking out too far.
Day 2:
The shop installed a 3mm spacer to the rear wheels, now the center caps will fit.
Problem:
I now hear a tick tick noise when braking to a stop. I am positive that the tick noise was not there before the spacers were installed.
Is this a problem cause by the spacer or could the bolt be tighten with too much torque?

No weird feedback on pedal while braking.
If I am heavy braking to a stop, I get a final click sound at the end of the stop.
Let say if I am letting the car roll forward on the hill and I apply the brake slightly to a stop.
I will hear the click - click - click sound.

I have another thought, it might be the LSD ?
Since I have a staggered wheel setup now, will that affect the the LSD? (Maybe a dumb thought, not sure)
How can we tell that LSD is engaging? But I might not be making any sense. I hear this engaging noise (clunk clunk) when coming to a stop below 5km/h. It could be there at higher speed but I can't tell.
Any thoughts?
