Does NA 2006 pedal shiters has PCM up date issue?

There were two significant updates that applied to 2006 models. One was the 4206f recall, which occurred in the summer of '06. That would have been needed on most 06's, since it was closer to the end of the production year than the beginning. The second was MSP16 a couple of years later.
If you're in North America, check with a dealer to see if yours has been updated. They're both recommended.

If it was built in the first half of 2006 it did not come with the 4206f update. The MSP16 update was a year or two later.
A Mazda dealer can look up whether the flash was updated. Out of warranty (which all the S1s are by now) you'd have to pay for the flash. Not sure if the recall status of 4206f would make that one a freebie, but it's not the latest so that's moot.
I don't recall either one being AT/MT specific, but my memory hasn't been reflashed in a while.

I would say most do, but I could be wrong. My extended bumper to bumper on my RX-8 saved me about $5,000.00 when I needed a new ABS modulator, alternator, coils, etc. after the standard warranty ended.

I tried Googling to see if I could find some stats on how many people bought warranties, but just got hits on places selling them and articles saying they're not a good deal. Obviously you did well with yours.
My 8 is the first car where I've had significant unplanned repairs under 100k miles or 10 years. It was also the first car in quite a while where the dealer did not try pushing an extended warranty. I wonder if I should worry about my wife's Infiniti, since they didn't try pushing an extended warranty on that, either.

I know when you buy used cars it is sometimes required by the lender. But for the price they are hard to beat, my GF has a new Juke and hers is bumper to bumper and even covers door dings, rock chips, and glass with only a $100.00 deductible. I also know sifu got his engine covered by his extended warranty after his reman failed and he was past the 8 year mark.

MSP13 was just the gas cap.
4206f was the next to last major flash. It fixed some of the issues that caused early engines to fail, and helped prevent flooding. Very good that you have that.
You're still short MSP16, which was the last major flash. Someone will correct me if I'm wrong, but I believe that improved the oil injection programming. It's worth having.
