09 R3 Remote problems
Sometimes the remote just will not work, will not pop the trunk unlock the doors does nothing, then sometimes it works fine. Some times I get out of the car after I shut it off and the car starts beeping like crazy.. anyone else have these problems?

have you sat on the key?
as I was saying in the S2 forums many people put the key in their wallet and sit on the wallet causing the key to bend and break the circuit inside.

I zoom therefore I am.
you said the car is beeping when you leave the car. make sure the ignition is ALL the way off, sometimes it will hang up just short of locking into the off position. Also make sure another remote isnt in the car. check that the fuel door, and trunk, and hood are closed completely.

I had some problems with mine when I first got it. One night it took me almost 15 mins to get my car started. Are you keeping it in the same pocket as a cell phone? I was doing that at first and most of the problems seemed to have went away after I switched to the other pocket. The RF from your cell phone can have weird affects on the key. Also don't sit on it like was mentioned.
As for the beeping when you walk away, make sure the ignition is all the way off like mentioned. I had that problem my first or second night. Also make sure you turn off the headlights (no auto lights on our car...). Make sure the doors are shut all the way. I know you proably want to be gentle with her but the doors actually require some push to latch them completely with the rear door.
If you run into the problem of not being able to start, try jiggling the wheel back and forth a little. The manual suggests this and it seems to work for me.
If all else fails replace the battery.

I had something like this happen to me. Turns out the battery leads on the car hadn't been tighten down. The car would crank but the key wouldn't work right. One time I could turn the lights on but the ignition switch wouldn't turn. Tightened down the battery and it's been fine for months.
Don't know if that could be it for you.

I have an '09 Rx8 and I occasionally have similar problems with the RF sensor not picking up the key's signal. This happens sometimes when I'm trying to start the car and also sometimes when I try to access the trunk. I thought my third party alarm system might be the cause of the interference but now I'm thinking it might be something else. As far as everyone saying you shouldn't put it in your wallet, I don't know about that. Why else would they have designed the key that way and older models also have the wallet sized key, and I don't think I have heard complaints from these owners who put the key in their wallets.
