The other day, I started the car and within a minute of warming up, the horn honked two short beeps without any urging from me(as if i hit the lock button 3 times). Then today, the car honked once as I was pulling away from the house.
I assume that it's the alarm, but who knows. Has anyone else encountered this?

Take it to the dealer. That doesn't sound right.

this is nearly off-thread - but I had a '99 New Beetle that had a similar locking system - fob based, etc. Two times I put the key in and had the horn honk. Never again, and the two times were nearly together. Later the turn signal relay went out, which is also the hazard switch. Bought new one at dealer for $60+, mine worked again, still have the new one in my desk drawer. Worked until I sold it. I'd wait to see if it continues to take place before taking it to the dealer - IMHO of course.

It's the ghost of a killed automotive assembler that lost his life while putting your car together.
I would take it and have it exorcised!

I'm hoping it's just working itself out like RX8daniel has explained. Unfortunately, I can't even test the theory because a scratch is being repainted by the dealer so I'm 8-less for a couple of days. I think I'm suffering withdrawl.
