My car is still at the body shop. I called this week and they apparently had to disconnect the battery for more than 24 hours to do some welding. They said they had to call my Mazda dealer to reset the computer for the car to start. Will my car start from ground zero; will it think it is in the break in period? It has about 4000 miles on it. I thought my miles per gallon had improved and I thought the performance had increased.

Break in period is not controlled by the computer. It's just something that we do to prolong the life of the engine. You are breaking in the engine and moving parts, not the computer.

Your car should still be able to start after they disconnected the battery for more than 24 hours... maybe they flooded the engine :)
